Here are my two options:

1) Take MCAT mid June with having all prereqs complete except orgo II

2) Take MCAT early August with all prereqs complete

Are there major disadvantages to having a complete application in early september as opposed to being complete mid July?

Thanks for the help!

Yes. Very big disadvantage. Take it in mid-June. I don't think Orgo II is all that extensive on the MCAT. In general, Orgo II consisted of a massive amount of reactions, so as long as you understand the basics of electron pushing, I think you could pick it up from the books.

I would like to agree with the post above, but the majority of the Ochem that was on my MCAT was sugars. This is second semester material and is pretty crucial for the MCAT. That being said, an August test is a bad idea. I took the test in June and even submitted AMCAS in June (though most schools waited for my MCAT score) and I am still waiting to hear back from schools. I can't imagine how far behind you would be if you took it in August and didn't submit until September...

what kind of mcat score did you get? its hard to figure out if not having orgo II will put me at a major disadvantage....any more advice on which option i should go with? thanks

Honestly, both scenarios put you at huge disadvantage. If I were you, I'd add "waiting a year to apply" to my list of options. That way, you can take the MCAT with all your pre-reqs completed AND apply early!

However, if I had to choose between the two options you've listed, I'd go with taking the MCAT in Mid-June. In my opinion, applying late and getting a poor MCAT score (as a result of not taking Orgo II) both put you at about the same disadvantage. However, applying late is a guaranteed disadvantage. If you try taking the MCAT early, and bring your lucky underwear to testing day, you MAY get lucky and have little to no orgo II on the MCAT.

But again, both scenarios put you at a pretty big disadvantage, and if you take the MCAT before Orgo II, the score you get for the BS section WILL be based on LUCK. And I don't know about you, but I wouldn't want to count on luck for my entrance into med school.
