I took expository writing last fall and got a good LOR from my teacher. I noticed Jefferson wants a LOR from a humanities class - does anyone know if this will count?

No, Composition counts under regular ENGLISH

You will definitely want to ask them, but I am fairly sure this will count. Just as a quick reference http://en.wikipedia.org/wiki/Humanities lists literature as a field in the humanities and in the US educational system english is usually synonymous with literature.
