I am applying to IM and have only 2 of the 4 letters finalized. I haven't reserved slots for the other two as I am still working out the details. Is it ok to apply to programs today and add the slots in for the 2 remaining letters/transmit them later when things are finalized?

This is fine. Some programs will start looking at your app with 2 letters. Others will wait for 3+. But if programs decide to wait, your app will simply stay in "limbo" until the other letter appears, and then be reviewed. You really can't lose anything, unless you never get a third letter and hence waste time and money applying to programs that require 3.
