What's the difference (and is the difference even important?) between pathogens, bacteria, microbes, etc.?

Pathogens are anything that is a foreign organism that cause disease in the body. This would include bacteria, fungi, protists, worms, viruses, and prions. All of these are quite different.
 
Adding to what mik said. Pathogens could be anything that is pathogenic, or cause harm. Bacteria, virus, fungi...etc.
Bacteria are not always pathogens, think E. Coli in intestines.
microbes are just organisms that are microscopic, like bacteria and could include fungi, protists. Virus in this section is up for debate.
