To satisfy my Physics requirement, should I enroll into General Physics or Structured Physics? My school offers both but I was wondering if anyone knew whether or not it matters when applying to Med school?

It shouldn't matter as long as they both include or have corresponding labs. All that matters is that it's the intro year of physics plus lab and that you do well in the class. Assuming those things, take the one you'll enjoy.

Any class with "structured" in the title doesn't sound that appealing to me.
