Honors thesis in progress?

i will be applying to doctoral programs at the end of 2009, so that i will start at a program for the fall of 2010.

i won't finish my bachelor's until may 2010.

during the time that i apply to all of my schools, my honors thesis (the most significant part of my research experience) will only be about half done.

will my application be frowned upon because my thesis is "in progress" instead of completed already?

in addition, i'm going to be taking a lot of relevant courses during spring semester 2010, after applications are in. these are courses that i want to emphasize to my programs of interest that i have taken. but obviously, i'll only be able to tell them that i'm "going to be taking them next semester" when i apply.

again, frowned upon?
 
Not the best scenario, obviously, but there are plenty of other applicants in your boat. There will always be work "in progress" that would be of interest to those programs. As long as you have completed something significant, I would expect you'd be fine. Just do your best to have another project completed by then or present preliminary findings of your thesis at a local conference (e.g., one on-campus).
 
i'm doing independent study with my future honors thesis advisor this coming spring semester. hopefully this will culminate in something like a conference presentation, etc.

so i will have something to show for myself. just not my own completed thesis.

i'm starting to think taking a year off between undergrad and grad school is the better idea.
