how late is too late for MSTP?

Well, I'm taking the MCAT July 6th, scores won't be released until August 9th, which means that will be the earliest I can be complete. Of course, I'll have my letters, transcripts and everything sent in at the end of June maybe early July. I'm planning to apply MSTP regardless of MCAT score with the following stats:

~3.8 cGPA and sGPA
~2.5-3 years research by the time of application (2 summers, 5 semesters @ 3 different labs). i will only have two letters from my current lab (director + staff scientist) due to a PI passing away, and not trusting the PI i have publications with. i've been involved with an independent project with my current PI.
-poster @ natl conference, awards, 2 fourth auth publications, competitive research program
-extensive ECs (medical volunteering, shadowing, non medical volunteering, clinical experience)

i'm shooting for ~20 schools in locations with many schools due to my significant others application, so cities like NY, chicago, LA, and boston will make up a bulk of my schools, but i will definitely add in 5-7 schools in lesser desired areas (stony brook, rochester, denver, virginia, wisconsin, minnesota).

do i have a decent shot considering i will be slightly late?
 
You are not late, and you are not early. Just get your secondaries in quickly, and you should not expect any difference compared to applying earlier. Being complete by September would start pushing slightly late.
