I took my MCAT last July (2011) and did rather poorly (25S). I have re-studied for the MCAT nonstop for the past month and a half or so and feel very confident that I will receive a 30+ score on my Sept 11th exam. I am a 4.00 college graduate, have a number of volunteer research hours, was president of a fraternity, shadowed a doctor, etc. Therefore, all that being said, will it be too late to apply for medical school after my Sept MCAT exam?

Depends..... which fraternity?

Phi Sigma Pi National Honor Fraternity. Ok my scores were 8, 11, 6; terrible, I know-there's no need to remind me. If I apply now and indicate that I'm awaiting my new MCAT scores, will that hurt me?

It will hurt you only because you are applying late. You could turn in today, but you still wouldn't be verified for secondaries for another 4-6 weeks (closer to 6). Then you would have to write for secondaries and turn them in which will also take some time, and there are a lot of applicants that are already waiting 2+ months after that. I'm not trying to discourage you; I'm just trying to give it to you straight. If you think you'll get like a 34, id go ahead and go for it (I only say so high because you need to have a very strong application to apply late). Best of luck in whatever you decide to do.

The interview season goes on until the spring so there will be plenty of interview slots. If you're a desirable candidate, you can get by with applying "late". It's just that at schools with rolling admission, people have interviewed already and some of them will have been accepted by the time you interview. This means that there are fewer spots by the time the committee looks at you. If you want to maximize your opportunity, you want to send in your application in the early summer. But applying early doesn't guarantee an interview slot and applying late doesn't imply that you're interviewing for a position on the waitlist.
