If you applied to a school before but never filled out a secondary, does that mean that you need to answer yes when they ask if you have ever applied to that school before?

I don't know, so someone correct me if I'm wrong, but I would take that to mean "did you complete an application at school X". So if you never sent your check, secondary, letters of recommendation, whatever... Then you never completed your application, were never considered for admission, therefore did not really apply.

If you checked the primary box, some schools count it. I think Harvard does.

I don't know. You should probably contact the schools. But I always read that question like, "did you apply to this school and was a decision made about your candidacy." I don't think it's relevant if you pulled your application before the adcomm even looked at it.
