Is it appropriate to address a shortcoming in your application directly?

It depends.

If you meant a shortcoming as in getting multiple B's in pre req courses, no. What shortcomings are you concerned about?
 
I addressed my 3.22 GPA in my personal statement. Got 5 out of the 6 interviews I wanted and accepted at 3 of them. I was only asked about it at 1 school and it is the school I will be attending so it must not have bothered them much.

It depends on how you do it. I have seen one person do it and get accepted.

I saw another person do it and get zero II out of 32 schools. They just destroyed themselves in the last 2 paragraphs of the PS.
