I'm going to be doing research with a professor involving contaminants in the environment. Is this fine even though it's not directly related to bio/Chem/medicine?

As long as it's something you're passionate in and allows you to learn what research entails, go for it.

Do med schools care?

Med schools won't care if it's related or not, though it sounds like it could potentially be related to some or all three factors you mention, so long as you gain an understanding of the scientific process.
