I just realized that I never included ANYWHERE in my app that I completed a capstone project for my college within my university. I included my research, and I included that I did a presentation on it (which is what the capstone essentially was). But there is no mention ANYWHERE in my app of the project. Did I just screw myself to realize it this late? I can update my app for 2 schools but thats it...

Any advice would be really appreciated.

I have to edit that I submitted the project at the end of the previous semester and wasn't confirmed as completed/accepted until this semester...

Many schools require a capstone for graduation. I highly doubt it would have any impact on your app, whatsoever.
