The primary application aka AADSAS is primary because it must be submitted before the secondary applications aka the fee and possible short answer questions individual schools require
 
You will be submitting to each school individually. When you finish with one school, submit it.

The additional questions in program materials are not the supplementary application. Those will come after you have submitted for each school. Some will have more questions some will just be a fee.
