Letter after secondaries are submitted / applications are complete

Is it okay to submit an additional letter after my secondaries have been submitted and my applications are completed? Will this harm me in any way? Should I do it through AMCAS?

I personally have sent extra letters of recommendation to schools that I have interviewed at. I did not send it through AMCAS though. You could add an extra letter through AMCAS and then inform each school of this. It should not affect you unless this letter brings out a red flag.

I did this last week because a couple of new letters I'd asked for a while ago finally came in and I didn't want them to go to waste. It seems like all the schools with electronic forms automatically get the new ones through AMCAS. Not sure about the school that seems to be more paper-based.
 
One of my mentors submitted a paper letter on my behalf, (mid-secondary time) and at least 1 school acknowledged its receipt....
