What do you think? I took gen chem I and II and orgo I and II with the same prof and he knows me pretty well.

It depends on the quality of what he writes. A university professor's letter of rec can equal garbage if it is poorly written. So, since he knows you pretty well and you asked for a "fantastic letter of rec", I think you'll be alright.
