Letter packet question

Hi I have 2 letters being sent together from my undergrad (as a packet), and 1 individual letter being sent from the writer directly. The 2 letters in the packet are being sent under the name of someone in the advising office as opposed to both of the letter writers. I think I am just being paranoid, but will the schools just see that I have one name listed on the packet of two, and only mark it down as one letter? Or will they mark all 3 down and fulfill the requirement (at most schools).....

I am just unsettled about not having the opportunity to list all of the letter writer names in the 'letter packet' option on AMCAS, and just put the pre-pro lady's name.
