For the 2 science LORs is it better to get the professor from one of the pre-req classes for a pre-med, or can i use a professor from an upper level (non required) science class? My adviser keeps telling me i should do the former but does it really matter?

Are LORs sent in with the secondaries? (just wondering the optimal time to ask for a letter)

I would go with whoever is going to write you a better letter.
 
They're both a "science professor" to med schools... go with the stronger relationship.
 
I am a non traditional student. I have applied at several places that ask for LOR from science teachers / faculty. I have several faculty members taht are happy to write me letters, but they were not MY professor, but ones that I have worked for. Does anybody have any experience with LORs mainly from employers that are faculty?

If they don't address your abilities as a student med schools will see right through those letters. You need some from faculty that you actually took classes from as well.
