After a bad second semester as a freshman, I have a 3.5 overall. I'm not worried about this, but through 3 science classes my BCPM GPA is a 3.33. Should I be worried about that, or can a strong sophomore year make up for this? I'm considering MSTP as well.

Your( your friend) fine. You got 4 to 6 more semesters ahead of you to get your gpa up by .2 or so.
 
Heck, I'm applying with a 3.4/3.2. it's all I could get it up to after an abyssmal year a decade ago 1) you have plenty of time 2) ECs ECs ECs 3) kill the MCAT 4) Enjoy the acceptances ;) Good luck!
