I sent in my AMCAS application last week and soon after was invited to attend a week long program at Emory's Hospital in Atlanta, that I wasn't aware of at the time of my submit. What is the best way to handle letting the schools know about this? In general, would it be easiest to just deal with this during the secondary phast?

Yes. I would have a standard letter that you can change the heading on and send it in along with your secondaries. This is unless the school specifically states "please, no additional material at this time" Make sure you send the right letter to the right school 😀
