Lets say I rank:

Program 1: Advanced
Program 1: Categorical
Program 2: Advanced
Program 3: Advanced
Program 2: Categorical

Would it place me at program 2 categorical before program 3 advanced if program 2 ranked me higher regardless of what position , A or C, I was placed at on their list? Or would it go with respect to hierarchy as it appears?

It would go based on your rank list.
 
It’s also worth pointing out that if you rank advanced positions before categorical ones, you’ll match advanced first regardless of whether or not you matched to a prelim. Not a reason to swap a list around, just a factor to consider.

It’s unfortunate you can’t tell the algorithm to skip that rank if it’s not a complete match.
