is it okay to fill out FAFSA for Fall 2006 entry if I am only waitlisted? (i haven't been accepted so far)? Are you even allowed to fill out FAFSA if you have not been accepted to a school yet? thanks!

You can fill out a FAFSA for any school. Whether you've been accepted/waitlisted/whatever. In fact, it's very much advisable to include all potential schools on your FAFSA, so that you don't slow down the process.

So definitely do it!!

I'm waitlisted at NYCOM and I talked to financial aid and they told me not to file yet...they didn't give me a reason but just said I don't have to until I hear I got in

NYCOM fin Aid Office told an accepted student to not file FAFSA so early because they might lose their file. WTF? I ignored that and went ahead and submitted to FAFSA in January.

I am in no way trying to offend you, but that is honestly the most ridiculous advice I've ever heard. I can only imagine that they are doing it in order to avoid additional work for themselves. If you were to wait until you hear from them (which might be relatively late in the game), you could be hurting yourself financially. While it is true that you "don't have to until you hear you get in", the soundest advice would be to list all schools you are potentially interested in on your FAFSA (minus the ones that already denied you, of course).
