I'm very interested in pursuing the MD/PhD route. I have over two years of lab experience, however it is clinical lab testing. I have some research experience through the MPH I am finishing up, but it's not benchwork.

Will I be at a disadvantage if my experiences aren't "research" but rather "clinical"? In other words, I have been doing routine testing with the addition of new tests, but it lacks variability and it certainly hasn't led to publications.

You'll be at a major disadvantage. What MD/PhD programs are looking for are applicants who have significant experience with hypothesis-driven research. Experience in a clinical lab won't count (although it may make it easier to get your foot in the door in a lab that does do basic research).
