I just tried to copy and paste my personal statement into the amcas primary app and just noticed that it counts the 5 space tab indent prior to new paragraphs as characters. The MS Word count for my PS is at 5298 characters w/ spaces. Can I just submitted it without indenting new paragraphs or will schools frown on that?

There is no need to indent, or to leave two spaces between sentences (I doubt anyone has been doing the latter in their PS anyway). Also, whenever you start a new paragraph, it is counted as two spaces.
Just make sure the content is cohesive and clear :D. The formatting is the last thing anyone would care about.
