I am still waiting on one more LOR. Can I go ahead and submit my application or should I wait till the last one is submitted?

Definitely submit! Pharmcas takes two weeks to verify your application and that's just looking at your grades and transcripts. Once you're verified they'll send it to your school and maybe by then your LOR has submitted your reference.
