If a school requires "chemistry I/II" would I be allowed to pick organic chem I/II and the labs (which I got As in) or would I have to select general chemistry I/II (which are Bs)? I have noticed some schools will list that you can select different options but I didn't know if that applies everywhere?

I believe most programs are asking for any level chemistry (as long as its not the lower level like fundamental chem). So if you took organic and got A's in them, I believe you are in the clear. But you should call the school's admission rep and confirm just to make sure
