Question about Orgo 2

Hello everybody, hope you’re doing well. I just have a quick question about Orgo 2. I’m in the lab portion of organic chemistry 2 this semester, which is separate from the lecture portion at my school. Would it negatively affect my transcript if I took only the lab portion this semester and took the lecture portion next semester? I know it’s a bit unconventional but I’d like your thoughts on this, thanks.

It might negatively impact your learning experience, but schools won't care at all.
 
Admissions committees don’t have the time to do a deep dive into your transcripts to evaluate minutia like that. Personally, i found lab to be really well connected to class and would’ve struggled if I didn’t have the class to teach the concepts covered in lab. If your program is structured differently, go for it.
 
I did this because that's how my school loved it except we only had one 3 credit lab for orgo 1 & 2. Worked for me

This^^^^^. Labs reinforce and allow you to apply what you learn in the lecture. They are not essential, which is why they are usually offered separately, with a separate credit, but they are designed to be taken in conjunction with the lecture as a supplement to it. As long as you don't mind losing that synergy, med schools really don't care when you take it. They just want you to have some exposure to scientific lab experiences. That's why they are prereqs.

Some schools with separate labs, have lectures associate with their labs. My orgo lab was 4 credits with separate its unique lectures/lab so the prereq was just orgo 1.

I don't know anything about a setup like that, but, clearly, a 4 credit course is meant to stand on its own. Most schools do it like my school does -- 3 credits for the lecture and 1 for the lab. You are supposed to take them together, but nothing happens if you don't.

In your case, your school is attaching the lecture to the lab, and not letting you split them. It sounds like, if orgo 1 is a prereq, that you are describing orgo 2, correct? If not, what level orgo is it??

Orgo 1 (its own lecture, no lab) - 3cr, orgo 2 (its own lecture, no lab) - 3cr, orgo lab (its own lecture, and is a lab) - 4cr

That actually sounds like a much better setup than most schools, because most schools only give you 2 credits for the 2 labs, and they take waaay more than 1 hour per week! With your system, you get more credits to better reflect the time that actually goes into it, plus you get a lecture directed geared to the lab. The fact is, though, that your arrangement is atypical, and doesn't relate at all to OP's question, since you are forced to split the lab from the main lecture, and cannot split it from its own lecture.
