Is it better to do research at a hospital lab (with no publication in foreseeable future) or do a senior thesis for a semester and present at the university's undergraduate research conference?
(for reference, I already have done research for ~200 hours at a hospital with no publication and have been accepted to medical school for next fall).

Undergrad research conference will have no value for you in the future. I'd go for the hospital lab since you might be able to make some nice connections that are always helpful.

I don't see a senior thesis as being particularly valuable on a future CV, either.

You can make connections by volunteering in a hospital if you have the resourcefulness.

I'm ignorant to how it works everywhere but in my department almost every senior thesis I've seen is a first author pub.

It depends on where it's published: National or regional journal vs university press.
 
It really doesn't matter. Don't do research just for a publication. Which one do you enjoy more? Whichever one you want, go for that one bro. Make sure you enjoy it.

They're probably getting published in the school thesis compilation which doesn't mean much. If you can get it published into a journal that's indexed in PubMed, then that'd be valuable for your CV.
