Should I submit my application to DO schools before taking upper level science classes such as Genetics and Biochemistry or should I submit my application after these classes are completed in mid August? I am applying for 2012 and I plan to take these classes on summer (May thru August) 2011. These classes will be in progress if I apply in July, which I plan to do.

Yes, I would go ahead and apply. It won't matter if you're in the middle of upper level courses.

Definitely apply now. Waiting will hurt your chances a lot more than not having a few upper-level courses complete. The earlier you're complete, the better off you'll be.

Submit your primary as early as you can because if you wait to submit until August then it will probably take you a lot longer to get verified.
