Say I take the same course at the same university two times. On my transcript it shows as follows:

Class X -- Spring 2006 -- 3 cr -- Grade: F

Class X -- Fall 2012 -- 3 cr -- Grade: A

Say my school only calculates the retake into my official GPA. In other words, my official GPA reflects the "A" grade and not the "F" grade.

Now say I apply MD or to a SMP. Does that program only count the "A" grade since it is the official grade as calculated by my undergraduate institution?

Or does the MD or SMP program count both, disregarding how my undergrad calculated my GPA?

Any thoughts would be great.

Both. AMCAS/AACOMAS don't care how your school calculates GPA. They care how things show on your transcript.

That is kinda crappy. Luckily on my one set of transcripts when you repeat a class, the number of credits for the first attempt turn to a zero and essentially it shows you received an F or whatever grade in a course worth no credits. That will probably help out in the grand scheme of things.

Dang, talk about GPA inflation.

Yeah I know. Still inflation technically if they only count the retake in the GPA too. Regardless though, osteopathic schools use replacement so same principle. I am attempting to do a SMP or Post-Bac. I think it would be easier to do grade replacement though than find a program that does grade replacement or takes a GPA of 2.5. I am at a 2.9 at least with DO retake policy.

Well if your transcript drops the class to 0 credits, the F can't be calculated into your GPA so you've essentially gotten grade replacement on AMCAS as well. Someone correct me if I'm wrong.

I don't mean to sound bitter, but I am definitely jealous 😉

No I understand my friend. My school is highly overrated. Actually have had a pretty bad experience. Maybe this will make up for it, lol.
