So I wear contact lens that are good for 2 weeks and take them out every night before bed and then put them back in after I wake up. Does it make any difference, health and/or sightwise, if I put a contact that was in the right eye the previous day into my left eye the next day and vice versa?

Unofficial: If the prescriptions between the eyes are the same, and disinfection is proper, it should be fine. Nonetheless, it isn't difficult to keep the lenses separate. So, keep the lenses separate.
