I participated in a program called running start during high school. This program allowed me to attend community college full time and simultaneously earn both my high school diploma and AA degree.
I received this degree shortly before graduating high school. I am currently attending an undergrad U outside of my home state and entered as a freshman. I was able to place out of a couple classes (calculus 1 & 2, english comp, a humanities course) but for the most part I started fresh.
I sent my transcripts to AMCAS and they were received. Will these grades be factored into my overall (and BCPM) GPA even though they were completed during high school?

Yes. All college-level courses taken at any time will be counted toward your undergraduate cGPA and sGPA. Graduate courses are included separately.

Would you expect that adcoms would hold these CC grades with lesser weight? I'm only concerned because my grades really weren't that great (about .2 less in overall and BCPM.) I was 16 years old!

More recent work almost always counts more strongly than old work. Do you mean your CC grades were .2 lower than your university grades, or including the CC grades bring down your total sGPA by .2? If the former, how much do those grades bring down your total sGPA? Either way, there isn't anything you can do about it now, it is what it is, but they will see a stronger recent performance as proof you can handle the course load of med school.

.2 lower than my undergrad grades. Probably brings overall down by about .1 as it accounts for about 40% of my credits.
Oh well you win some and lose some.
