I'm currently working in Lab A and am considering doing a masters, hopefully with the same PI, as he is a faculty member in the program I'm interested in.
However, I have a lot of problems with the lab. (zero PI interaction, no opportunity to conduct independent work, no real projects, more like shift work for undergrads). I am starting to work in Lab B this summer, for which I'm super excited. (PI is superr hands-on, high-impact research, she will pay me, said she will definitely support me for independent projects in the future).

Is it worth it to stay in Lab A (working for just a few hours a week) so I have a better shot of getting into the masters program? I'm hoping that the PI would be able to vouch for me during the admissions process.
 
If you're not enjoying lab A, and find that you far more enjoy lab B, then switch to it, or some other lab that you'd be happier in. If your PI doesn't engage with you at all in the lab, I doubt he's the type to advocate for his students during the admissions process. And the lab that you're in doesn't sound like a great lab to commit yourself to for a master's, in which you should focus on exploring your interests and furthering your career, not doing shift work for an apathetic PI.
