Does an independent study class (direct study) in science department like biology or botany count as a science class? The website doesn't say it counts as biological science credits. It counts as a credit though.

Individual problem should count as a credit as was last told by my seniors.

It does gets counted toward your science GPA and specifically if the course is taken under Biology.
