I just started receiving secondaries but am still waiting on a few letters of recommendation. Unfortunately they are from professor's I don't know too well, and I am a little skeptical of there quality. I definitely have one good LOR from a research prof, and one from a doctor I shadowed.

I also just started a new job a month ago with a professor that is well known and has reputation for getting people into medical school. I haven't worked there long enough for him to write me an LOR now, but in a few months (1-2) I should be okay.

Should I wait for this recommendation, or just submit what I have in order to get the app in asap?

Thanks for all your help.

Go ahead and submit your app. You can always add letters of recommendation and resubmit AMCAS later. Don't wait too long on the LORs, though, as you want them sent in by the time you're submitting secondaries.

Go ahead and send them out IMO. I have to wait until August for my LOR's myself and am sending out my secondaries as I get them. I wasn't expecting anything until I had my letters in, but I just got my first interview invite.
