I have 1 letter of rec left from my dentist, which I'm waiting for him to send and waiting for 1 out of 2 transcripts to be sent, but the transcript system at that one school has been down this past week.

Will my app be sent out with the first batch, or I have to get that last transcript and letter of rec in?

The letter doesn't matter, but your transcripts need to get there and be verified before they'll send out your application.
