so I understand the importance of a high gpa and my goal in the long run is a 3.5-3.6, but my question is will MD and DO schools look at the types of classes I'm taking in terms of my major?
I'm studying physiology and I honestly love bio and all the organic reactions that follow ochem, but I absolutely detest chem, physics, and math. My upper division course work is going to consist exclusively of topics relating to bio and I'm wondering if strong marks in upper division course work in can balance, or even over shadow, low a low sgpa caused by chem, physics, and math.

How low is low? Trend of grades is also important, so if you end up getting straight As, then that should be able to help substantially...if it does pull you up to a competitive GPA.

They will just look at your combined sGPA. Theoretically you will be taking many more classes in bio than chem/physics/math so if you do well in the bio classes it should make up for poor performance in others. However, do yourself a favor. Just do well in all of them. These chem/physics/math classes will be ENTRY level and taken along with many other students with less lofty academic aspirations than your own. You should be able to force yourself to do well in them and you WILL see the material again on the MCAT so learn it now.
