I'm fine with reaction mechanisms and such, but what's giving me the most trouble is figuring out how things that are drawn in paper actually look in space and deciphering these drawings on paper. Things like chair conformation, double Newman projections (for chair conformation), Fischer projections, etc. Is there a website or something that can help me understand/visualize this?
 
Those little organic chemistry model kits might help you. I think having an actual model you can manipulate is easier and faster to learn from then any internet program.

Try your best to visualize what's going on in your mind slowly. I know it's harder for some people but its important to be able to do this because on the exam you won't be able to use model kits
 
Just to clarify, you should use a model kit to quickly teach yourself how to visualize everything in your head. As Hemorrage pointed out, of course, you won't be able to use a kit on the MCAT or your o-chem tests.
