So when I was in high school, I took mostly university classes and got good grades except for a C in physics my senior year. This credit got transfered to my current university with no grade but I ended up retaking the class and getting an A. I know I still have to send these transcripts from high school to AMCAS, but will this C count against me? Will medical schools notice that I took the class in high school and ignore it because I retook the class or will they still count it towards my GPA?

It will still be counted in your GPA. AMCAS calculates the GPA, admissions committees don't have the time to go through and calculate GPAs based on various things. That said, if it's your only C or one of only a couple bad grades, don't worry about it.
