Is submitting secondaries by end of Sept too late? Actually I just called AMCAS and they told me that it is going to take 4-6 weeks for them to verify it.

You're on the late side, yeah. Doesn't mean you won't get in anywhere, though.
 
Q: I've heard that applicants will have to send LoRs to AMCAS instead of to individual schools starting this year. Is that right? How about secondary essays?

"4-6 weeks" is AMCAS's canned response--it's generally only true around August. When are you planning on submitting your primary?

AMCAS is handling letters, yes. The schools handle their own secondaries.
