2 vs 3 year ID fellowships

I am planning to go into infectious diseases, and I've noticed a mix of 2 and 3 year fellowships. I would love to practice clinically in an academic setting and teach. Research is lower on my list of priorities - I'm not looking to run my own lab or anything. I guess I want to know if I would be handicapped while looking for academic jobs if I just did a 2 year fellowship.
