At most schools that require non-science letters, it would be considered a science letter, because they expect non-science letters to come from non-science faculty members.

For example, here's the requirement on NYITCOM's website: "Letters from two science and one non-science faculty who have taught you." An engineering professor is, of course, not a non-science faculty.
