I don't think applying to a SMP there will necessarily hurt your chances of getting into those schools, which seems to be your chief concern.

The AAMC will just have the AAMC application and other files that you submit to them. If you are applying to the medical school where you did your SMP they might get forwarded your SMP application, but I doubt it, as it is a separate application process.
