Am I allowed to submit/pay the application before my transcripts have even been verified by AACOMAS? I filled out the section but I haven't sent my transcripts yet and it won't let me pay.

No, the verification process begins once all the transcripts are received and the payment is made. Until then, you won't be able to submit your application to begin the 'verification' process.
