I served a 2 year LDS mission after my first semester in college and I'm not sure if that should be listed under the question that asks "Has your education ever been interrupted or affected adversely for reasons other than deficiencies in conduct or academic performance?"

Just because they ask the question doesn't mean it is always something negative. Answer, yes, and explain that you were on your mission.
