At a site such as this one (http://www.aamc.org/data/facts/2003/2003school.htm) how does one interpret the number of applications? It says, for instance, that about 4600 applied to UCSF, but according to UCSF, only 1400 secondaries are given out. I am obvioulsy assuming that the numbers are presecondary. Does anyone know of a link that shows the numbers based on secondaries? That would sure alter the acceptance rates as well.

MSAR has the info you want. check your library or health office. its tough to find good numbers like that online for some reason.

Well, for the 2003 incoming class, it's true that approximately 4600 applied (although, for the 2004 incoming class, it was I think about 800 more than that) to UCSF and 1400 received secondaries. That's because UCSF screens presecondary. Are you looking for the acceptance rate of those receiving secondaries? If so, quite a few schools don't screen presecondary so the acceptance rate would be unchanged for those schools.
