it was my understanding that binary fission is essentially just like mitosis, so each cell would receive an identical copy of the genome. How then in this question can binary fission change allele distribution? ( the answer is D)

Binary fission in this case was not like normal binary fission. The passage introduced a unique case of binary fission for whatever the species was (can't remember). If I'm remembering correctly, from the diagram that was provided, it was clear that the daughter cells produced were not identical to the parent. This was an example of a passage context-sensitive question, rather than a discrete question that relied on prior knowledge of traditional binary fission.
