Can a program reject you if they see your application is incomplete?

I submitted my application with only 2 of the three letters that I am expecting. If a program opens my application and sees that my application has not met the minimum requirement, could that lead to a rejection then and there? Or do they come back to it once the requirements have been met?

A program can do whatever they want, but most likely they will hold it for review until your application is complete.
