Can Basic Prerequisites be Satisfied by Upper-Level Courses?

I took basic biology, but my grades weren't the best. Additionally, one of the bio courses was a botany course, which won't satisfy the prerequisite. Although my initial grades were poor, I did really well in all of my upper level biochem courses (Molec. Bio, Biochem, Molec. Genetics, Physiology, etc.)

Many secondary apps have "slots" that ask you to list which courses satisfy the prereqs. Would it be appropriate to list the upper level courses, since the grades are much better? What should I do about that botany course (Bio III)? Should I list Physiology in its place? Thanks very much!
 
Edit: deleted, thought OP was asking about amcas and not secondaries.

Which secondaries are you talking about? Some schools will let you use upper level classes to satisfy prereqs but this is usually only if you get backcredit for the lower level classes (either through, AP, examination, or other means)
 
In regards to listing the upperdiv courses because those grades are better, won't the schools see all the grades and just consider it as an upward trend?
