Graduating 2017 but will need to take 2 course in the summer of 2017 that aren't prerequisites. Can I apply to schools that have a spring 2017 deadline?

Depends on the school. Some offer conditional acceptance as long as all coursework is completed prior to the school year starting. Check with the individual schools.
