If letters of rec haven't been assigned to schools yet, do they normally send secondaries regardless, as long as the primary is complete with an mcat score?

Most schools don't care about or even look at your LORs until you submit your secondary. So yes, you'll get secondaries regardless. You can even go back into AMCAS and assign/reassign letters after you receive a secondary (but you probably don't want to mess around with that after you've submitted a secondary).
